The Swede lowered Tom Blomqvist's benchmark from Wednesday by two tenths, as he became the first driver to go below the 1m33s barrier.
Ekstrom, similarly to the whole field, set his quickest time in the afternoon, with rain hitting the track in the morning.
Daniel Juncadella was fastest in wet conditions, beating the BMW of Maxime Martin and the Audi of Timo Scheider by two and three tenths respectively.
Christian Vietoris and Adrien Tambay completed the top five as Nico Muller in sixth was already a second slower than Juncadella.
The Spaniard showed strong form in the following session as well, being Ekstrom's closest challenger, less than two tenths off the pace.
Martin Tomczyk became the top BMW in third, followed by Scheider, Miguel Molina and Gary Paffett, the latter duo only separated by 0.004s.
