Ilott was one-and-a-half tenths in the clear on Tuesday, which saw nearly the entire field lap within one second of the pace.
The field was bunched up even more on Day 2, as all 19 cars were separated by just 0.858s.
Ilott, who will spend his third year in the series in 2017, lowered his benchmark by more than three tenths on Wednesday, and became the only driver to break the 1m23s barrier.
His closest challenger was his teammate Maximilian Gunther on both days, the Mercedes DTM protege going just a tenth slower on the second day.
The best non-Prema car overall was GP3 convert Jake Hughes (Hitech), who was just a hundredth of a second slower than Gunther, but had an even smaller advantage over Joel Eriksson, who he edged by 0.002s.
Van Amersfoort Racing duo Harrison Newey and David Beckmann were fifth and sixth respectively, followed by Honda protege Tadasuke Makino (Hitech).
Ferrari junior Guan Yu Zhou (Prema) took eighth, as the top 10 was completed by the other two VAR cars of Joey Mawson and Pedro Piquet. Prema's fourth and final car, driven by Mick Schumacher, only ended up 15th fastest overall.
With both European F3 pre-season tests completed, the championship kicks off on 14-16 April at Silverstone.
