Just like in race two, Ilott was passed by Joel Eriksson on the opening lap at Brooklands, but the Briton managed to fight back this time and comfortably won.
Ilott made his move Stowe, going around the outside of his Swedish rival.
Once in the lead, Ilott had superior pace and cruised to the finish to become the third different winner of the weekend.
Eriksson managed a gap of a second over race one winner Lando Norris to take second.
Norris suffered a slow getaway for the second consecutive race to drop to sixth place, but regained two spots on the opening lap.
He also fought his way past Maximilian Gunther soon afterwards after making his move at Stowe, staying side-by-side through Vale and edging ahead at Club.
Gunther finished fourth ahead of Jake Dennis, who passed Carlin teammate Jehan Daruvala at Club on Lap 8.
Nikia Mazepin survived contact with Mick Schumacher - which resulted in the German spinning out - to take seventh, his best result in the series.
Van Amersfoort Racing duo Joey Mawson and Harrison Newey took eighth and ninth, as Ralf Aron claimed his first point of the season in 10th.
The Estonian made contact with Guan Yu Zhou on the opening lap, the Ferrari junior becoming the only retirement of the race.
